I would agree that the metabolytes are picking up color from the substrates. Foaf has a glass jar of wood chips colonized cyan myc. All the liquid that has accumulated over the last year is clear because there is no color leeching out of the wood chips and there is no soil/manure/brf/etc.

Very cool pics! What type of mscope is that? I imagine it has a different type of light source coming from the top side.
